Just recently swapped out my bad th400 with a th350. It bolted right up, but now I'm having driveshaft problems. the th350 i got is a 9inch tail shaft, so its a bit longer then my th400...i was gonna have the driveshaft shortened but the u-joint sizes are different. My existing u-joints are 1.25nch dia. the yoke for the th350 are 1 inch dia. Do i need to get a different driveshaft to make this work???

You should be able to order a u joint with two caps one size, and the other two caps the other size.
