Not a square body situation but a Bowtie one. I just bought a 2000 Malibu and the remote didn't work so I bought a replacement. When I tried to program it using instructions I found online, the car doesn't beep during the sequence of events as described and none of them work. The local locksmith said I may need to have it reprogrammed at a parts store to the tune of $30 per remote.
Can anyone she'd some light on the situation?

I'm very experienced in key fob programming on GM vehicles. I do it all the time, as I work at a dealer. I'm off today but I'll be at work tomorrow. If you like, I can look up the system on our GM database and go from there. It's been awhile since I did anything early 2000s so I have check it back out and then I'll get back to you on this thread.

This bulletin is being issued to revise the Transmitter Programming Procedure in the Keyless Entry sub-section of Body & Accessories in the Service Manual.
Please use the following to replace the existing information in the Service Manual.
Important: Once the remote control door lock receiver enters the programming/diagnostic mode, the programming of the first transmitter erases all previous transmitter programming information. You must then program all of the transmitters.
Do not operate or program the transmitters in the vicinity of other vehicles that are in the keyless entry programming/diagnostic mode. This prevents the programming of the transmitters to the incorrect vehicle.
Up to 4 transmitters may be programmed.
Transmitter Programming Procedure
(Method 1 - No Tools Required)
To program the transmitters, perform the following procedure while seated in the vehicle driver's seat:
1. Close all the vehicle doors.
2. Remove the ignition key from the ignition lock cylinder.
3. Press and hold unlock on the door lock switch.
Important: To successfully enter the keyless entry programming/diagnostic mode, steps 4 through 6 must be completed within 25 seconds of pressing the door unlock switch.
4. While holding the door lock switch in the unlock position, insert and remove the ignition key twice. Do not rotate the ignition lock cylinder.
5. Insert the ignition key a third time leaving the key in the ignition lock cylinder. The ignition must remain in the LOCK position for the rest of the procedure.
6. Release the door lock switch. The chime will sound three chimes to signal that transmitter programming/diagnostic mode is active.
7. Press and hold the lock and unlock buttons at the same time on the keyless entry transmitter for approximately 4 seconds. The chime will sound two times to signal that the transmitter has been programmed successfully.
8. Repeat step 7 for the rest of the transmitters (for a total of 4 transmitters).
9. To exit the transmitter programming/diagnostic mode, perform either of the following:
^ Turn the ignition switch to the RUN position.
^ Remove the ignition key from the ignition switch.
Transmitter Programming Procedure (Method 2 - Scan Tool Required)
Perform the following steps in order to program the remote control door lock transmitters to the remote control door lock receiver using the scan tool:
1. Install a scan tool.
2. Turn the ignition ON, with the engine OFF.
3. Use the scan tool in order to access the Body Control Module (BCM) Special Function: Program Key Fobs menu.
4. Follow the directions on the scan tool in order to program the transmitters.
5. Operate the transmitter functions in order to verify correct system operation. Refer to Keyless Entry System Operation.

Mr. Z, those are the same basic instructions I followed. I'll try it again this weekend and make sure it's done within 25 seconds.
I don't have a scanner. Can AutoZone do it with theirs?

The part of this puzzle that has me suspicious is that the original one that came with it didn't work.

You need to have it scanned then. I don't know what AutoZone has for scanners. You'd have to call them and see

It sounds like you first just need to try it following the steps exactly as outlined. If that doesn't work then you can find a place to try programming with scan tool.
It's also possible that if the first method doesn't work, that the second won't either and the Remote Control Door Lock Receiver (RCDLR), sometimes a sub unit inside the BCM, just isn't working anymore. It's not uncommon for older models to just stop working. I've seen it alot, in fact just saw it about 2 weeks ago, 05 equinox, brand new remote, scan tool was useless and car wouldn't go into program mode using the non-scan tool method, old stuff sometimes just goes out.

I followed Mr. Z's instructions and failed. I get to step 6, where I release the door lock button and there is no chime. I'll hip up AutoZone but I'm not very optimistic at this point.

If it failed then don't bother going to AutoZone or any other auto parts store or shop. Your probably not going to want to hear this but go straight to the dealer. Those other places just have no idea what they are doing most of the time, because most have very little experience in diagnostics on vehicle specific systems. Yes, I know the dealer can be expensive, but after some other shop sends you on a wild goose chase and you end up spending money that doesn't fix anything, then have to go to a dealer and spend even more. I see it all the time, it could be something simple the dealer can repair fairly cheaply. If the repair costs is to rich for your blood at the current moment, you always have the ability to pay the diagnosis fee and walk away and deal with the solution when your ready.

I have a working Tech 2 Clone with a GM 33.004 PCMCIA card but I'm in New Hampshire. Programming keys and Fobs is fairly straightforward as long as there are no problems with the BCM or Keyless remote module.
A 2000 Malibu is a GM N platform.
Gather all of your remote Fobs and install fresh batteries.
Make sure the car battery is fully charged and holds above 11.9V
Attach the GM Tech 2 scan tool to the OBD II port and power supply
Turn ON the ignition with the engine OFF
Power On the Scan Tool
Hit Enter
Main Menu > F0: DIAGNOSTICS
Vehicle identification – Model Year > 2000
Vehicle identification – Product Type > Passenger Car
Vehicle identification – Product Make > (1) Chevrolet
Vehicle identification - Product Line > N
Diagnostics > F6: Body and Accessories
Vehicle identification - Service Categories > Keyless Entry

There's a fairly short list of scan tools that can interrogate and command the GM controllers that dont speak generic OBD II

i know my autozone has a ir and fr receiver to see if the FOB is sending out the signal.

I was trying to get a working Tech 1 to use on my truck with the TBI system but since I'm not driving it now and I'm driving my new 02, my scan tool works fine. Any output controls I need, I use one of work's Tech 2's, MDI 1 or MDI 2, whatever is not in use.
