Number 1 is 100% true. The others we don't know sounds plausible but since I know the rear is bad I wouldn't work on the engine or t case till I fix the problem that we know of

I thought that was the answers you got.  If the person inspecting it was reputable I would assume he gave an honest evaluation.

I i've been doing A LOT of thinking and i do remember the pinion nut falling out when i drove over a speed bump when i first bought the truck...so this must be the cause, much less directly, related to the current condition of the rear end smh. Correct me if im wrong.

Now remember, this subject of drivetrain is Greek to me so dont make fun of me too much lol

I think that you determined the root cause.  To me, the pinion nut falling off is the cause and is directly related to the rear axle problem.  The nut didn't retain the pinion which resulted in it moving back into the carrier.

OK, finally an update. I found a replacement transmission and transfer case since I was quoted $3000 for a rebuild.
They were $300 and came with a brand new clutch kit, clutch fork, and flywheel.
I know they are in good condition because we drove the truck they were in before we pulled them out.

I read the first few posts in this thread and was like "No! It's a loose pinion!" but it looks like I was too late

Whats funny about the whole situation is that I was having problems with the rear brakes locking up....or so I thought. I remembered, wait too late I must say, that there were no brakes connected to the rear end. So that should've been a give away..not that it could've prevented anything, but I would have been able to determine the cause much earlier than I did.

Anyone know how to install a 465muncie 4 speed and 208 transfer case or where I can find the steps to do so?

As in how to assemble it and put it in the truck?  Did you get all the parts?  If so just put it all back together.  Tcase on trans, trans on crossmember, flywheel on engine, clutch assem on flywheel, lift the trans assem up and line it up with the pilot....
