Where do these holes lead to, will water drain out, should i cap them off?

Exactly, someone drilled them. Put plugs in if you don't want water to get in there.

Ok, i know what it was, ziebert rust-proofing was done on the truck, a long long time ago. Now where in the world do i get some black plugs that'll fit? I already sprayed fluid film in there.

Fluid film is crap, don't waste your money. Take a digital caliper and measure the holes and order a set of body plugs.

Ok, i'll ask...why is fluid film crap, is there something better? I'll look into those body plugs.
